Tallinn: three useful layers
Use the historic centre, one museum area and one contemporary neighbourhood. Two full days are the practical minimum before moving south.

Rail is often the simplest comparison, while coaches add departure choices. Check the current schedule and the station transfer rather than publishing one permanent journey time.

Tartu: stay for the evening
Two nights give the university city a full day and keep the National Museum or AHHAA from becoming an arrival-hour decision.

Add a third base only with more time
Pärnu fits a seven-day route. Viljandi suits a smaller southern stop. Lahemaa needs a separate access plan and is not simply a station between the cities.
Allow for the stations, not only the journey
Tallinn rail services use Balti Jaam, while coaches use Tallinn Bus Station. In Tartu, the rail and coach arrivals are also in different places. Compare the door-to-door route from the accommodation before choosing by headline journey time. Luggage, a local transfer and the walk to the platform all belong in the plan.
A useful split
With four nights, use two or three in Tallinn and the remainder in Tartu, depending on arrival time. With five nights, three in Tallinn and two in Tartu give both cities an evening and at least one full day. Add Pärnu or Viljandi only when the total trip has another two nights; otherwise the third base mostly adds packing and station time.
